The best of the bunch is the 89 and on E34 535i so your 1990 limit is meet. Still has the great 3.5 motor BUT its the weakest of the bunch in terms of durability and reliability. Good thing you want to go with a stick since the automatics are plagued with very early failure. Also you can get a used trans out of a 87 or 88 E28 535i and and some 3 series if you know what your doing. If I only had a 89 535i to drive I would right away re route the heater hoses to get coolant flow going thru the back of the cylinder head asap. BUT with all BMWs from around that time up to today BMWs are plagued with numerous electrical problems with failing units and cracked solder joints. And many more mechanical problems.I want to buy a 5-series BMW stickshift. Which would be the best ever from 1990 onwards?

a 530i from 2000 to 2003. 525's of the same dates would not be a bad alternative. The engines and technology in these cars are arguably the most reliable among BMW engines.

I enjoyed the 1990 535i more than any of the others. The engine is almost indestructible and it has great torque. The later E39 and E60 cars are nice but for driving pleasure I would vote for an older 535.
